When we're designing for a client, they sometimes have color schemes that the business/marketing team already uses, so in these situations the color scheme is already set up for us.
If you have to make one from scratch, it helps to know a little bit of psychology behind colors. Blue for example is often used because it is a calming color which helps to create an inviting feeling. Redish shades are also popular because they stand out and attract attention. There's lots of information on this topic. Here's the Wikipedia article on it:

You could search for that topic on google or something and find other sites on this topic. Just use your own common sense; when you think about it you can figure out for yourself what kind of environment certain colors create for you, and that usually coincides well with what other people think.
It's pretty easy to decide what colors NOT to use, odd vibrant colors like yellow and purple must be used with great delicacy, otherwise it will look really bad. But it can be done.
There's lots of tools out there for making color schemes, but go with your own eye to make something that you think looks good, and then get some feedback on it.
